Enable the Rubocop DeprecatedClassMethods cop

This reports uses of `File.exists?` and `Dir.exists?`, which were both
deprecated in Ruby and will eventually be removed in favor of
`.exist?`. Also fixes all existing uses of the deprecated methods.
